Once the bots find your site (google, msn, ect.) some bots that either have the right name or ip (partial matches) need to be added to the list so they are allowed to index your site.
Another that needs to be checked is CT, I had more that my share of troubles with this at first (cracker tracker blocking things) but now that i have it and understand it, I wouldn't want to be with out it.
When you check the log you'll see the hack attempts on your site. It's a good thing to check the file scanner to see if any files have changed this lets you know if any thing got trough. It's also good to keep the scan up to date.

about cracker tracker...
i've been taking the IP's that show up in the Worm & Exploit Protection Log and adding them to the IP&Agent Blocker... is that a good thing to do?

What I do is use the ip's we know CT has blocked the .script they used but when they try most are using proxies (they don't use there own ip).
So I block the IP's in my .htcess file this helps me to block active proxies and keep a current list. This is almost the same as your doing except they get a error accessing the site at all, this way they can't even look at the site.
By blocking the proxies you could stop a run on your site with a .script that could work so blocking the ips is good.
